I have GP 9.0 and I got a small issue. The warehouse user was working normally but due to some issues in his PC some orders were hanged in the system (cannot access orders and quantities allocated. I make weekly maintenance (check links then inventory reconsile) is that engouh to fix this problem or do I have to make sales reconsile.

Yes that is right procedure, but some time after reconciliation also not removed from allocated item. I have query which you need to run on SQL server, its run and check in sales / purchase / inventory work table and if its orphanage records then you it will show those records just you need to delete then it give desirable result.
